There is a sporadic problem affecting bout 7 users (to date) where FlowJo's engine does not load and notifies the user with that info, then either quits, or does not work right.
WE have been working on this one for two days now, with even less understanding of the problem than when we started :) we have made some progress, however, to improve our diagnostic tools to help us get more consistent info from your computer, which will in turn - help us fix the problem.
